I think (goodness knows I do not pretend to be an artist) that this is best accomplished by using various shades of the base color.  Use a darker color at the "base" and work up to a lighter color at the "top".

Check out some of the basic spitfire skins like where the cannon bulge is for an idea on how the pros do it.

Basically its part of the panel line stage. On most of the panel lines you draw them all in black, then make a copy in white and offset it one pixel vertically and horizontally to give the illusion of a gap in the metal.

Looking at the example above the light is coming from the top right. So for the raised panels I drew them using white lines on the top and right edges and black on the bottom and left. This was done on a seperate layer to the other panel lines so I could easily erase the parts of the panel lines that were below the raised panels.

To aid the illusion I made sure the paint chips did not cross the raised panel edges. The rivets help in this regard too.

If you made a layer for your rivets and lines, duplicate it and lighten it up a bit. Then move that layer to make it look 3D'ish. Play with the opacity till it looks right.

Also make a few layers of the skin color..and mix up the textures on each layer. Then play around with the opacity on each layer.

Light and shadow, basically. Want something to stand out give it a highlight along the "light edge" and a shadow along the "dark edge".
