just noticed this as well... when I am in the tower and pull up the clpboard map, I can no longer move from one friendly bases to another by double clicking the arrow on the base I want to move to with the mouse. The only way to move is now the .move command or .goto a squaddie that's already at the base I'm trying to get to.
