Okay, so I've spent a bit of time offline in the bombsight, and my stick (of bombs) are always going long, about the length of a field. I've been religiously following the tutorials, so I'm not sure what to think. I have a feeling that my errors lie somewhere in the "click on the map" part of the process (which feeds the target altitude into the equation).

I think this is supposed to work because maybe the clipboard map has an Alpha channel behind it that reads altitude data when you click it? And if so, maybe missing the target click by a single pixel could throw off the calculation?

Anyway, this is my idea:
   How about flying to a pre-established altitude, say 15k feet, and calibrating the bombsight over the water (which has no altitude variation whatsoever). Now you have a pretty reliable altitude in the equation.
   Now all you have to do is add the target altitude (let's say 4.8k feet) to your bomber altitude (15k feet) and come up with a bomb-drop altitude of 19.8k feet, making sure you are at the same speed and all. There are no pressure altitude variations to worry about, like there would be in real life, and having a bomber hold an exact altitude is easy with AH's autopilot. Now this would rely on the published base altitudes on the map being accurate... are they?

   I'm at work today, so I can't test this idea out right away... anyone have any comment on my thought process?

your speed maybe different at 19.8k than at 15k...
your idea might work..

I recommend calibrating within seconds of dropping...

calibrate once a couple minutes out, check line up
calibrate for the last time within 30-45 secs of drop..
I put 24 1000lbs within a town this way, and dropped as the bombsight touched the edge of the town.  Eggs hit within a few feet of my drop point (used .2 delay)

I calibrate once I reach my drop altitude. then I can take my time and not figit about interceptors or the looming target. I stay at that alt for that field. If I hit another field as well I re calibarate for the alt above that field.
I have found that the alt of the thing you calibrate against is irrelivent. all that matters is your drop alt and speed match the calibration alt and speed.

so get to alt, open doors, let the speed settle down. find a nice landmark under your bomber to calibrate against.  track it for a bit to get comfortable. then hit mark for a count of 5. I can hit individual acks and buildings with that technique.
I dont think individual pixles matter in the alt calibration step..but look what alt the norden is set too..does that match the field you are bombing? mine always has except you cant change that number for successive fields..
