I've found ways around it but this is repeatable. Zone two including the HQ doesn't show up when I follow these steps as well as many variations.

Open ah(2)edit.exe
Select menu item New
Name it myterr (map size doesn't matter, make 512)
Select menu item Save
Select menu item Exit
Click Save
Create the texsrc folder
Open ahedit.exe
Fill the screen with Grass tile
Set check boxes Grid and Snap
Select menu item Make Map (1024 x 1024)
Place HQ (hq0) - unclick field owned
Confirm country 1, zone 1 and click OK
Leave checked, Can Collide and Set to Terrain Alt
Place HQ
Confirm country 2, zone 2 and click OK
Leave checked, Can Collide and Set to Terrain Alt
Place HQ
Confirm country 3, zone 3 and click OK
Leave checked, Can Collide and Set to Terrain Alt
Place Large Airfield (lafld0)
Set Field Owned 1, zone 1 and click OK
Leave checked, Can Collide and Set to Terrain Alt
Place Large Airfield
Set Field Owned 2, zone 2 and click OK
Leave checked, Can Collide and Set to Terrain Alt
Place Large Airfield
Set Field Owned 3, zone 3 and click OK
IF YOU Select Menu Settings/Field Setup <>
INSTEAD
Save and Exit
Open ah(2)edit.exe
Select Menu Settings/Field Setup, everything is ok.
Select Menu Make Map
Place Town (town0)
Set Field Owned 1, zone 1 and click OK
Leave checked, Can Collide and Set to Terrain Alt
Place Town
Set Field Owned 2, zone 2 and click OK
Leave checked, Can Collide and Set to Terrain Alt
Place Town
Set Field Owned 3, zone 3 and click OK
Leave checked, Can Collide and Set to Terrain Alt
Select menu item Save
Select menu item Exit
Click Save
Put the renamed myterr.bmp into the texsrc folder
Open ahedit.exe
Select menu item Build
Select menu item Exit
Click Save
Move the .res file and test in-game
Knight HQ and zone 2 doesn't show on the in-game clipboard even though they show in the editors' Map window when Field Numbers is checked.

btw, it doesn't matter if you set "Object Type" to HQ.

Nope, that didn't work for me either. The only way I've been able to work around this is to use an old terrain that works and use it as a templet.

Use only one screen full of Grass, 120 tiles, everything else is water. It will cause the problem every time.
As soon as you increase the number of grass tiles to 4 screen full, say 480 tiles with everything else water, everything works properly.
Now admittedly 120 tiles of grass with everything else water is unusual but it indicates a problem may exist which could affect other things on any map.
:lol I can't tell you how much time I spent tracking this down since the original post but it drove me crazy.
