oops, didn't see it. I think you make a text file for the image. like red_square.bmp make red_square_a.txt (and put a number in it)

Make that area one color and throw it on top of all other layers (for organizational purposes... so you're not drawing there when it will be alpha'd out in the end).
Paint the area you don't want completely black, index colors. Leave the rest white 255. Then, take that layer and throw it into greyscale to be certain. Save in 256 colors, and name P40ESD_a.bmp. Throw it in the directory and there you go. :)

The thing about the transparency (ran into this with my 109E) is that it can CHANGE every time you add a new color. The number may not be the same. So every time you export as 8-bit BMP have to re-check index, and/or edit the txt file as necessary.
Note that you don't have to preceed it with zeros. If it's index "0" just put "0", not "000".
