I got a major worm in my computer and have to reformat!
  What files do I have to save in the game ie all my set ups and updates

Assuming the files are not infected, you should keep SETTINGS, FILMS and any custom sounds or sights you may want to keep.

You might want to save your skins , and terrrains folders , saves DL'ing em , especially if your on dialup.
