I use a Sidewinder 3D Pro and have for a long time. I've never had a problem, so there must be some issue I can help with then. (http://bbs.hitechcreations.com/smf/Smileys/default/smile.gif)
Ok, first up, are you using Windows 98? Sometimes when you boot Win 98 does not "see" the stick (at least for me) so I always check the Joystick control panel in windows to make sure it's showing "OK". Now go into AH, and go into the setup screen from the clibboard. You should have Joystick button there. If you try to calibrate in that screen, what happens? Can you make the graphs move? Try calibrating in AH as well.

"MY P-47 is a pretty good ship
And she took a round coming 'cross the Channel last trip
I was thinking 'bout my baby and lettin' her rip
Always got me through so far
Well they can ship me all over this great big world
But I'll never find nothing like my North End girl
I'm taking her home with me one day, sir
Soon as we win this war"

Is the stick USB? I've had similar problems with a usb sidewinder in the past, they disapeered when I plugged it into the gameport. The other thing to look at is the sidewinder profiling software. If it's installed try disabling it (right click on Z icon in sys tray, next to clock), and see if that makes a difference.

Also, when you're sitting in the plane, bring up the clipboard and perform a calibration in-flight. See if it's responding at all.

I used to use a Sidewinder 3d pro until it wore out. I had similar problems getting windows to realize the stick was connected. I tried new soundcard drivers, new sidewinder drivers (you might try these), and was able to get the stick working for a while. Eventually I decided to get a precision pro (usb). So far I've had absolutely no problems if I use the Usb connection.
Honestly, the sidewinders are a pain to get working with some gameports. You might try getting a gameport card if new drivers don't solve the problem. (BTW: If your sound card is based on Aureal's Vortex 2, you MUST have the newest drivers from both Aureal and M$ to have a chance of success.)

Depending on how old your JS is, you might check Microsoft's site. I was having problems a while ago where sometimes the joystick would be recognized, sometimes it wouldn't, seemingly completely at random. Turns out the older drivers don't support 100+mhz boards, after intalling the newer ones I've had no problems (this is with a rather old Sidewinder 3d Pro).
