I had the same problem today I had to reboot the game then it recognized my x-52. I also had to recalibrate it to get it to work... dont know what the problem was but it was an easy fix,

Also is there anything else the game may pick up as a controller ...IE  control pad such as a ps3 game pad connected to ur com, cuz if so it must be disconnected and the game rebooted.

Did you calibrate the joystick in Windows?

Also note, if you are running with any power saving options enabled in Vista, you will have problems like this.
