Mr Skuzzy, I've read hints and tips etc.. It is recommended by many as well to defrag the hard disk to have better performances in game too. Can the kind of the file system cause bad / good on the performances? In particular, are there any differences in FAT32 and NTFS ?

All file systems have pluses and minuses. FAT32 bogs down faster as you migrate to larger and larger hard drives, than NTFS does.
Having too many files (over 256) in a folder can cause performance issues. Windows does not have infinite resources designed into the filesystems. Any of them can be abused.
Generally speaking, NTFS is the better file system, especially for large hard drives (>64GB).
