is that top canopy brace that runs front to back on top of the sliding canopy supposed to be there?

The top plane you have pictured is the Planes of Fame A6M5. I've seen it in person and in photos - it has the top brace. It's in the photo you posted, just hard to see.
The bottom one is the NASM A6M5, and I have several photos which show the brace. Again, it's just not showing up from that angle.

Your right about the missing "step" between the sliding canopy and the rear glazing. Quite a distinctive feature. Good eye.
