Title: warthog not saving the setup

I installed my Warthog, set some buttons and lt simply won't save it, any ideas?

You talking about the game not saving it?  Or are you talking about some external control program?

Yes In game, I think I figured it out - I was alt-tabbing.

Yes, you cannot alt-tab, when in that panel, or you lose all your settings.

any way I can copy my Main Arena joystick settings and move them to training arena without redoing everything?

The joystick settings are not per arena.  They are global and the same for all arenas.
