Yesterday I went CO for the P40c group for the Tigers over Rangoon snapshot.
Prior to the event a lot of scepticism was thrown at the P40 as a lot believed the Ki-43 would dominate, fair call.
Results:
P40c
Pilots 12 - Kills 7
Ki43
Pilots 14 - Kills 3
The Ki43 group also broke the 20k ceiling limit and started with a 5k advantage. Whether intentional or not I don't know.

In scenarios and other more-realistic engagements in AH, P-40's, P-39's, and F4F's are quite good against Zeros and Ki-43's. They are more sturdy, have good amount of ammo, and handle better at speed, which counts for a lot more in those engagements than in low-speed, low-alt furballs.
A similar dynamic is true of FW 190's vs. corresponding Spitfires up until the Mk XII.

The above makes perfect sense .. the guys had great team work going as well which would have helped :)

Teamwork certainly is important, but even with equal teams and equal teamwork, I think I'd take a group of P-40's, P-39's, or F4F's over a group of Zeros or Ki-43's in a scenario. It isn't completely lopsided -- the Japanese planes do have their good points -- but I think that overall the American planes are a bit better in a scenario environment.

What was the reason for the 20k ceiling? Oxygen availability during that time?

Special events sometimes have alt caps to keep the action at historically realistic altitudes. The reason for historical altitudes being 20k or 30k or 35k is usually based on visibility or bombing-accuracy restrictions that don't come into play as much in AH or because some aircraft had problems at high alts that aren't modeled here (such as windshields icing up or the cockpit heaters not being up to the task of extreme alts).

I talked to a P-38 recon pilot who flew in the PTO. He flew occasionally at 40k (if he was going through an area with enemy fighters and without any friendly escort) but said that the engines would typically need replacement after such a mission.

I thought the same thing, but he almost got shot down once at above 30k by a Japanese fighter. He thought he'd blow right by the guy without him being in range to fire, but the Japanese fighter cut the angle on him, got off a snapshot, and put a single cannon round into one of his engines. He made it back, but on one engine.
