Towards the upper right hand corner of the film viewer there are fields to put numbers in that are labelled start select and end select.

Select what you want and click the "copy selected" button.

In the top right hand corner there's 2 white boxes. the Top box is where you type the begin of the clip like 3:55 and the box under it is where you type the time you want it to end such as 4:35.

Then you press the Copy Select button and name the clip.

When I save the cut clip does it overwrite the original file?

Ye can always just delete it yourself. I put all my clips into folders categorized by plane type. Every now and again I delete all the large films that ive cut up but keep the contents in my folders.
