I can run either dx9 or dx11 version of AH3 on my setup.
What is the advantage of in AH3 of dx11 vs. dx9?

Simply put, if your machine supports DX11 it generally runs more efficiently.

Originally I believe DX11 version came about because some or all of the virtual reality (VR) equipment manufacturers were only supporting that.

Both. Efficiency, better effects handling etc. Aside of VR, it also works better on high resolution/high speed monitors.

All the components you mentioned plus the OS support the latest version of DirextX, so 11 seems the logical choice to me.

Direct X is a collection of APIs that abstract out many of the nitty gritty hardware stuff that you need to do to make a video game.
DirectX 11 is going to have more features and be better optimized than directx 9.
the downside is you you have a compatible/newer card to actually run it, but if you can run it, there are only benefits to doing so.
