I think I've found a problem when creating a custom terrset. When I had problems with it, I dropped back and used the custom 'wire frame' set you've seen many times before and now it too is porked in the same way.
Atlas 1, types 0 & 1 appear good, as do Atlas 0, types 0,1,2,3. But all the rest are in shadow on a perfectly flat terrain. I can send the terrain to you if you like.
Luckily, the Make Map feature mirrors what I see in the editing window. SEE the jpg.

Are you looking in game at them or in editor?
If in editor, try build terrain then look again.

After your post, I tried this with the same results, both in the TE and in-game offline.
I cleared the content of the stdshape folder and the non .txt files in the terrset00 folder and started over in the TE (v3.03 Patch 12). No joy.
The small test terrain is at its most basic and I used an old version of the terrset that I know worked before.
Zip file attached unless it's too big.

No improvement after a clean install.
