All that means is that you can't plug the Pro Pedals into the Cougar's base unit. This only has ramifications if you fly older flight sims that can see only one controller. For AH it doesn't matter, because AH sees both controllers in the setup GUI.

My Cougar just arrived about an hour ago. Man is that thing heavy! :D

I use a set of CH Pro pedals (USB) with my Cougar quite happily with a variety of sims that support more than one controller (almost all modern sims do) I also have a set of TM Elite's for use with older stuff that does not such as Falcon 4.0 and Flanker 2.0. The toe brakes are especially handy in AH for tight taxiing :)
