At least two times in the past days we found a rook player in command of a Knight CV (C229).

I seem to remember this being explained as a lag in the country update. When you first log in, you're listed as a rook to other players, then after the updates occur, your actual country is updated, or something like that... I wish I could find the post, but my search chi fail'th me.
on edit: found it http://bbs.hitechcreations.com/smf/index.php?topic=355086.0 (http://bbs.hitechcreations.com/smf/index.php?topic=355086.0) you even posted on it....

This is the explanation for the chat glitch, where the very first text message you see at logginng into the arena might be a Bish one, regardless your true country.

I remember this issue being brought up a few years ago with screenshots included. A handfull of TFH conspiracy theorists wrongly assumed that vDALLAS was some sort of super genius computer hacker for being listed as commander of another country's task group.

It is I that was dumb to think that the post that said "Closing and re-opening the task group window at one point caused the ownership to update to a Bish player, so it would seem this is definitely just a display bug. I do know that other players were able to alter the course of the CV while I saw it as controlled by Walleye, so I don't think it's an actual issue with CV group control." was somewhat an answer
