Did you get it figured out? I set mine up and had the same issues. The first hat on the joystick (the lower one) should be set to POV 1. All the remaining hats, including the second one on the joystick, are set to POV 2 and respectively, throttle 1,2,3,4 and mouse 1,2,3,4.
The remaining hats don't rotate around a "hat setup" like POV 1 does, they must point to button positions, not the 2nd hat set up.
For example, my first j/s hat is all my "up" views set with the 1st hat setup on stick mapping.
My second j/s hat is set up in j/s config so that POV 2 (0) is button 29, POV 2 (90) is button 30, POV 2 (180) is button 31 and POV 2 (270) is button 32. In stick mapping, button 29 is look forward, 30 is look right, 31 is look back, 32 is look left.
Also, in the Saitek programming package, I have POV 2 set up as an 8 way button. I don't know how much of a difference it makes, but out of the box it's set up as a 4 way. My second hat on the j/s functions exactly as the first one does, so even though it is mapped to buttons, there is no difference in the way it plays compared to the first hat on POV 1.
Anyway, this works for me, there may be a better way to do it.
