What do I do if there is grass and trees coming up from the runway. No matter how much I go back in OE and delete the items with grass coming up from them and replace it, when I go to try it trees and grass is still there.

Use menu, File, Properties.
Set 'Is Square Tile Object' and 'Display Terrain Under Tile'.
