Those weren't 109's - they were Messerschmitt Bf.108 TAIFUN's (Typhoon) - a 4 seater communication & liaison aircraft.

108s filled in for 190s in the Longest Day.

The 109s from the Longest Day were Me 108s

The aircraft in Indiana Jones (3rd Movie) were Arado ar96 trainers, I believe.

Although these Pilatius aircraft look pretty similar at the casual glance.  You could convince me!

bf108 Taifuns were used in The Longest Day and Von Ryan's Express as bf109 stand-in's.

Yep. The canopy is a serious distinction.  I looked at some other photographs of the Arado and it has the distinctive Arado vertical stabilizer and rudder shape which of course in not present in the movie.

It's pretty close to the P2 from the spinner to the windscreen tho!   :D
