We could set up a system of supplies that ran something like this.
Factory to
HQ to
Port/AB/VB
Port to interisland AB/VB
Start with a rail and road link between the factories and the HQ. Next the HQ will be linked to the ports by road, rail, and air and the AB's and VB's buy road, rail,and air according to it's size. The amount of cargo carried being limited of course by the size of the vehicle. This would mean adding a small air strip to the ports and HQ (which I think they should already have).
The large AB's would have rail, road, and of course air supply available. The medium and small AB's would only be linked by road and air. The VB's only by road.
The rail and road would haul supplies from the factories to the HQ. The HQ would disperse the supplies to the bases by the best available means. Each base would have to receive a convoy of supplies appropriate to it's size on a regular basis. For example a large AB would need a train load of supplies every 24 hours or something. A small AB or a VB would only need say a few truck loads of supplies every 24 hours.
Any slow down in that regular supply would mean that the base would begin to dwindle it's supplies. Now if a base is bombed then not only do the daily shipments need to arrive but replacement shipments need to arrive for the extra goods lost. This is where it get tuff.

The HQ would be receiving reports say every 5 minutes on the condition of the base. When it receives a report that the supplies have dropped below the standard base line daily usage it would send out supplies over and above the base line amount depending on the condition of the base at that report. First the HQ would determine what supply routes were open. Then it would send out the appropriate amount of supplies to the base for that report. Those supply vehicles would only be trucks, and transport planes. Trains, or cargo ships would be fore the bulk daily supply routes only. It would send out half of the supplies needed at that time by to different routes if possible (for a total of 100% of the demand). If the routes had been blocked the vehicle would divert to the nearest base. Now a player could also grab a transport plane or truck and try to resupply the base quicker from a closer base. This would mean that any supplies taken from that base would have to be replaced. If the player was successful in their mission the HQ would divert the supplies to the nearest base that needed them or the nearest base within the range of the vehicle. This would mean that there might be a back log of supplies at some bases. I would say that a base could hold up to 150% of it's base amount. If and more were diverted to a base than that than it would be lost. I would say that the host would run the trains and cargo ships. The trucks and of course the transport planes could be used by both player and host. Trains and cargo ship would only haul the daily scheduled supplies needed for the large bases and ports. The trains and host controlled trucks would handle all the supplies from the factories to the HQ. If the factories are bombed than the whole supply system is slowed at the origin.
Supply line might look something like this.
Mainland bases:
factory by train or truck to HQ
HQ by train, truck, or plane to port, AB, or VB
Island Bases:
Port to interisland base buy truck, plane or train.
Any base or port by player to any base or port with plane or truck.
This is a very rough draft and I wouldn't expect it to work in exactly that form. Please add your comments.
PS This could open up perk transports that could haul more cargo and that have guns. Flying boats for resupply of shore bases an ports, maybe even CV's
