Hi Sirloin,
This is probably a control mapping issue.
Remember, the bombardier has his own set of mapped controls. Go into the bombardier position and bring up your control mapping and check all the map settings (for each controller - joystick/throttle/pedals) to make sure Gear and Throttle aren't bound to multiple keys or buttons.
