Say I have a French plane with American markings but I have the French marking on the skin as a layer.

**American markings covering up my French markings**.

There are special files go download, say greebos skin and look at seperate file with a marking.

Depending on the skin, markings may be located in their own file.  If you wish to "delete" the markings file, you can create an alpha and black it out completely.

A bitmap "markings.bmp" would need a completely black (switch to greyscale) companion of the same dimensions labeled "markings_a.bmp".

Throw both of these in the same folder and you're ready to rock.
