I believe this is correct. The antennae are lowered, as is the surrounding deck fence, during flight operations.

I was aboard the Eisenhower CVN69 for almost three years. While I do not know what the antennas are for the only time they are in the up position was as we left or returned to port. Any time there might be a chance of OPS was the first time they went out flat, and didn't come up again until OPS was done and we were pulling back in.
As for a deck fence, we didn't have one any where. They did have a catch fence that was laid out flat under and around the cat walks. Of course we all knew that if a jet blew you over the side the only thing the fences were going to catch was the goop that didn't drip off. Picture an "auto chum maker"
