GTX 1060? Which one, and why??

Agreed the 3GB version is cheaper. I opted for the 6 thinking of future proofing and also because it was on sale at the time.

Lastly, Are there any specific Manufacturers that you would suggest I shy away from?

I'll go with the 6G variant...price isn't that much more (Also thinking future-proofing).

If your system has been able to run the 6900 series in Crossfire mode, even your power supply shouln't have any issues running a 1060. The rest looks good, no bottlenecks I can see.

As for the brand of the new card, it's a multifaceted question. Apart from the obvious technical quality, warranty and customer service are things that people weigh differently. The importance of them also varies depending on where you live. As a general rule of thumb I'd recommend you to stay with the well known high tier brands and vendors.

Also, the makers have several models. As others have already suggested choose one with a backplate and advanced cooling .

GF 1060 would not help for the screen freezes.
I got one, and still get those freezes. It is really annoying.

I'm taking suggestions on exact make/model...they all look about the same to me (except some have 2 fans and pretty lights!)

clock speeds, higher is better
memory, 6 is better than 3, but be sure its GDDR5

I like to go to NewEgg and use their "compare" feature to narrow it down.

Looking for new GPU myself

Zack -- I really like the GTX 1060 (the cheaper 3 GB one).  It seems to have very good performance/price.  Also, it's not a power hog.  I'm running it on a system with a 350 W PSU.

Zack, since I know you enjoy other games than AH and Sheep Poker nude edition, 1060 is working OK in both CLOD and AH, I probably settle for a 1080 when Vega get introduced, and prices go down a bit, I'm planning on moving to a 32" 2k screen.

I need the extra space for work-related stuff.

My current 780 struggles with CLOD with full-blown towns, and high-meshed trees, but are ok without them.

Rodent assuming you continue to use your 1080 p 60 mhz monitor I think a 3 GB 1060 would run AH3 with all graphics setting at your monitor's max of 60 fps.   If you're thinking of upgrading your monitor you may want to consider more card.  I'm happy with my Gigabyte 3 GB 1060 (2 fan wi backplate) running a 75 mhx 1440 p monitor (which takes more GPU than your 1080 p), although the frame rates drop some in some situations, but never close to unplayable, and still all graphics setting maxed except environment mapping set to 1.  Good luck with your choice!
