It's no problem. AH works well with multi-device configurations. I've used CH Pro Pedals (USB) with a Saitek HOTAS, Cougar, Wingman Force, and, of course, with a CH Fighterstick/Pro Throttle combination, and they have always worked flawlessly. They have toe brakes in addition to the rudder, and it is a simple matter to get AH to recognize all three axes. Moreover, using the CH Control Manager software, you can program the rudder and toe brake axes to any DirectX axis or sequence of keypresses. If you like the old-style CH Pedals that mixed the pedal axes for form a rudder input, you can set the Pro Pedals up like that using Control Manager.
In regards to whether there's something better, I've heard that lots of flight-sim-ophiles prefer the Simped rudders, but they're a bit over the top for me.
